Subpopulations of Yucca thompsoniana are distributed along plains at low elevations. The higher densities of Yucca thompsoniana are located in Múzquiz, Coahuila with up to 50 individuals per hectare (Matuda and Piña 1980).

The main threats to Yucca thompsoniana are the over collection for sale for ornamental purposes, road construction, urban development, rural expansion, overgrazing, oil and gas exploration and development, and intensive wind energy development.

Large subpopulations of Yucca thompsoniana can be found in Big Bend National Park and Big Bend Ranch State Park, Texas, U.S.A. In Mexico it occurs in the Área Natural Protegida Maderas del Carmen, in the state of Coahuila. It is a popular landscape plant in the southwestern U.S. This species can be found in 44 ex situ collections in Mexico and the United States (BGCI 2019). The species is ranked as G3, possibly threatened, by NatureServe (BGCI 2020).
