The greatest threat to Yucca queretaroensis is the illegal removal of adult specimens and seeds from the wild for the horticultural trade (Magallán-Hernández et al. 2014).

Yucca queretaroensis is currently under the category "Special protection" (Pr) in the Mexican List of Threatened Species NOM-059-SEMARNAT-2010 due to its biological rarity (Magallán-Hernández et al. 2014) and is listed in CITES Appendix II. The species is present in the Sierra Gorda de Querétaro Biosphere Reserve.
