There are no data regarding the population size and trends of Muscari kerkis. Karlén (1984) stated that the species is rare. The two localities where the species is known from are more than 5 km apart, but the plants could belong to the same subpopulation.

There is no specific information regarding threats for Muscari kerkis. Phitos (in Phitos et al. 1995) states that the forest fires may negatively influence the species. Fire events have been recorded rather frequently in the pine forests of Samos which occupy only part of the island. Also, it seems that Muscari kerkis represents a rarity attractive to horticulturalists. While the propagation of the plant is desirable, bulb collection and also uncontrolled seed collection from the wild is a plausible threat for the species.

There are no conservation measures targeted to the species, but its locality is within the NATURA 2000 site GR24120003. Control of seed and bulb harvest and trade is a desirable measure. Origin certificates should be required for exporting and trading of plant material and bulb enthusiasts should be informed about the impacts of overcollection.
