This is considered to be one of the most threatened Cryptocoryne species in Sri Lanka as it is known from a small number of subpopulations involving only a few plants (c.200 individuals) in total. The type locality was visited in 2003 and was considered to be unchanged from the original visit in 1973 (Kasselmann 2020). However, a declining population trend and a continuing decline in the number of mature individuals is inferred from the continuing decline in habitat quality and area.

While some of the sites from which this species is known are in well-forested, upland areas, others are in lowland areas which have little remaining natural habitat. All of the sites where it occurs are threatened by deforestation and the secondary effects of forest degradation, such as increased turbidity in flowing waters. It is highly threatened by collection.
