Economou (2013) assessed Allium bourgeaui as Data Deficient in a regional Red List assessment of its European range, stating that while it is widespread in Rhodes it is threatened in Crete and that there is a need for more research on population size and trends and for the implementation of a population monitoring programme.

This species' population size and trend in the rest of Greece and in Turkey remains unknown.

Further research is needed in order to identify the major threats to this species. However, it is thought that over-collection of the bulbs, urbanization and development for tourism are adding pressure to the population; it is considered to be threatened in Crete (Economou 2013).

No germplasm accessions of Allium bourgeaui are reported by EURISCO to be held in European genebanks (EURISCO Catalogue 2010). Germplasm collection and duplicated ex situ storage is a priority for this species and a population monitoring programme should be implemented (Economou 2013).

According to Botanical Garden Conservation International (BCGI 2013) this species has a living collection in one botanical garden worldwide, although the origin and location of the collections is not detailed in this resource (garden locations are undisclosed to protect rare and valuable plant species).
