Zamia wallisii is known from a few subpopulations (two subpopulations identified to date). A few demographic studies have been carried out for the species (years 2013 to 2019 in "Las Orquideas" National Park). These studies, and general field surveys in other localities, suggest that the known subpopulations have small numbers of adults (less than 500 individuals). Total population size could be less than 1,000 adults. It is possible that the species has more subpopulations, therefore further research on population distribution and abundance is required.

All subpopulations of the species occur in landscapes threatened with high deforestation rates, caused by agricultural expansion, mostly forest destruction for cattle ranching, crops and gold mining. The forest patches where subpopulations remain are small (less than 500 hectares) and they are degraded by human activities like logging and hunting. Although the subpopulations occur within and nearby a National Park, there are private lands within this protected area, and human settlers are expanding agricultural activities into the forest habitats where the species occurs.

Zamia wallisii is present within one protected area, but the subpopulations are near private lands with agricultural expansion, therefore their habitat is not well protected. The species has no representation in ex situ collections in botanical gardens in Colombia, and has proven to be difficult to propagate ex situ. A restoration programme has been established for the species since the year 2013, where seedlings are produced at greenhouses near to the original forest habitat and juveniles plants are reintroduced to supplement the local subpopulations. Further urgent actions are required to improve population and habitat viability in the long term. The conservation action plan for Colombian Cycads has proposed specific conservation actions for the species, and there is a species conservation strategy, but the strategy still requires to secure funding for the long term.
