In western Cuba there are two subpopulations of Zamia pygmaea and two subpopulations of 'Z. ottonis' - a synonym of Z. pygmaea.

Habitat loss and degradation due to agricultural activity and livestock farming, pig breeding, deforestation, mining and the effect of invasive plants and domestic animals all contribute to the threats to this species.

This species is listed in Appendix II of the CITES Appendices. Plants occur in the San Ubaldo-Sabanalamar Ecological Reserve in the Pinar del Rio province and in the Los Indios Ecological Reserve on the Isla de la Juventud. An education and awareness programme as well as the long-term monitoring of subpopulations will support the conservation of this species.
