When population information for the species has been documented, it alludes to very small, isolated subpopulations: in the Tezu region of Arunachal Pradesh, only 10-15 plants were found at the collection locality (Sabu et al. 2013), while in Yingjiang County, Yunnan, a single population was found numbering 10 individuals despite extensive botanical survey work in the area (Häkkinen 2009). Consequently, both authors describe the species as very rare (Häkkinen 2009, Sabu et al. 2013). However, the size of the subpopulations found in Myitkyina District, Myanmar and at the more recently acknowledged localities in Arunchal Pradesh are not known. If the subpopulations are of a size similar to those that have been described to date, it is inferred that the global population would total fewer than 250 individuals; further botanical survey work, particularly in Myanmar, is needed to confirm whether this inference is appropriate.

There is considerable threat to suitable habitat for the species in its known range through India and Myanmar. In Arunachal Pradesh, wild habitats are described as being under tremendous stress from both natural and man-made causes; major drivers of land use change are shifting cultivation (jhum), encroachment for grazing and timber extraction, and an increase in commercial agricultural plantations, while landslips are a concern in hilly regions (Chatterjee 2008, Ranibala et al. 2018). In Myitkyina District in Myanmar, about 10% of intact forest cover was lost between 2002 and 2014; this is attributed largely to the expansion of rubber, banana and cassava plantations (Bhagwat et al. 2017). The impact such of habitat loss upon Musa chunii is not clear, however, as the species is only known from small, isolated populations, this is suspected to amplify the effect of any threats in action. Research into threats to the species is therefore strongly recommended in order to best implement their mitigation.

The genus Musa is listed in Annex I of the International Treaty on Plant Genetic Resources for Food and Agriculture (ITPGRFA) which aims to guarantee sustainable agriculture and food security through the conservation and sustainable use of plant genetic resources for food and agriculture, as well as ensuring the fair and equitable sharing of the benefits arising out of their use (FAO 2009). The type collection was made in the 341.6 km2 Tongbiguan Nature Reserve in Yunnan, China (IUCN 1992), while in Arunachal Pradesh, India, the species has been collected from the vicinity of Miao, which is in close proximity to the boundary of the 1,807.82 km2 Namdapha National Park (Protected Planet 2019). It is not known to be conserved ex situ (BGCI 2019, Genesys Global Portal on Plant Genetic Resources 2019). As such, gathering of wild germplasm material for ex situ conservation from extant wild plants is a conservation priority.
