The only known population of Moraea niassensis occurs on Mt Yao, quite some distance from the next nearest high mountain area, where the species was not found. During surveys conducted in 2012 in which this species was discovered, the population size was estimated to be fewer than 1,000 mature individuals (Goldblatt et al. 2014).

This species occurs in an area surrounded by lowlands sparsely populated by people, the suitable habitats (high area vegetation) are in pristine condition and unlikely to be disturbed (Goldblatt et al. 2014). However, it may become vulnerable to human pressure in the future. The increasing of the human population in the area most likely will bring together a number of threats for this species, such as cutting of woodland vegetation for charcoal/fuel wood and clearing for subsistence agriculture including increase in fire frequency. In addition, being known only from small isolated area and having a small population size also makes it more likely to become extinct due to random or stochastic events. So these phenomena should not be ignored.
