The most significant threat to Mesanthemum glabrum is habitat destruction and pollution largely due to human development. In 5 of the 13 locations, Google Earth imagery (2016) shows increasing and/or significant agricultural land use, and in a number of others, it shows evidence of increasing human settlement. In one known location, Longa Valley, large-scale paddy fields have had a significant impact on the natural vegetation (Goyder et al. 2018). However, new collections made here in 2016, noted that Mesanthemum glabrum was"frequent", indicating it is still locally common despite changes in land use. In Angola, there is also future threat from the large-scale development of hydroelectric power schemes within the extent of occurrence (EOO) of this species, one of these is planned on the Cubango river (Republic of Angola, Ministry of Energy and Water 2019) which feeds the wetland areas of at least one known location. Only one of the known locations of this species is in a Protected Area.
