From the results of the 2010–2011 survey, the population of the species is estimated to be several hundreds (Ministry of the Environment, Government of Japan 2015).

Illegal collection of the plant from the wild is the main threat for this species. Previous deforestation and development of logging roads caused habitat change or degradation and also affected the plant (Ministry of the Environment, Government of Japan 2015, Kagoshima Prefecture 2016).

Lilium ukeyuri is listed on the Japanese Red List (Ministry of the Environment, Government of Japan 2020) as Critically Endangered. The species is one of the designated species in the Special Zones of the Amamigunto National Park and its collection is prohibited in those zones. It is also designated as the Endangered wild fauna and flora of Kagoshima Prefecture by ordinance, and collection is prohibited anywhere in its habitat. Most of the habitat of this species is covered by several protected areas.
