There is no quantitative population data available for this species. However, it has been recorded by collectors at sites in the Kindia area (Guinea) as usually present in many tens of individuals at each site, although at one site only three or four plants were found. It is known from seven herbarium specimen collections dating from 2011–2015. The population trend is suspected to be decreasing on account of clearance of habitat for housing and bauxite mining.

The sites for this species around Kindia in Guinea are under a high level of threat from bauxite mining, housing and road expansion. There is also a minor threat from cattle grazing and trampling. Collections in Sierra Leone and Côte d'Ivoire have been made in protected areas where threats are unrecorded.

There are no measures in place to protect this species, however, it has been collected in two protected areas: the Loma Mountains in Sierra Leone and Comoe National Park in Côte d'Ivoire. Eriocaulon cryptocephalum was published as a new species in 2015 (Phillips and Mesterhazy 2015) and considered there to be Data Deficient. It is recommended that the species is included within in one or more sites designated as Tropical Important Plant Areas, seeds are conserved ex situ, posters used to raise awareness, and that more research on population levels, life-cycle and locations is put in place to inform future monitoring.
