Dioscorea fandra faces threats from habitat loss through deforestation due to expanding agriculture and gathering of tubers for food which in future could lead to D. fandra becoming a threatened species in future (Seddon et al. 2000). However, these threats are not likely to change the Red List status of this species in the near future.

Currently there are no conservation measures in place. Some populations lie within protected areas including Amoron'i Onilahy, Andohahela NP, Zombitse NP and Isalo National Parks. The Millennium Seed Bank partnership holds the following ex situ seed quantities collected from two populations: 327 (collection date unknown), 131 (collected on 16 June 2006).
