There are no immediate threats. The whole distribution is within a protected area. However, the Aulacaspis cycad scale has been introduced to various islands in the Pacific and Cycas species are particularly vulnerable. The scale insect has caused rapid and dramatic population declines in wild populations, such as C. micronesica, as well as a wide range of Cycas species in cultivation. The habitat in the Philippines has been identified as a moderate risk habitat for invasion by the Aulacaspis scale insect (Wei et al. 2018). Occurrence at a single locality means that Cycas saxatilis would be vulnerable to extinction if the scale reached Palawan. Poaching is minor and habitat destruction is not a problem due to the habitat of sheer limestone cliffs.

This species is listed in Appendix II of the CITES Appendices. Most of the range of Cycas saxatilis is included in the Puerto Princesa Subterranean River National Park. An education and awareness programme as well as the long-term monitoring of subpopulations will support the conservation of this species.
