Cycas pectinata is a common and widespread species; for instance there are 18 subpopulations still extant and recorded within Thailand. However, there has been a suspected decline of 30-35% over 90 years (less than three generations) due to habitat loss and degradation as well as collection. While this is less than three generations, further extrapolation is difficult and this is treated as a minimum decline.

Illegal trade of male cones and megasporophylls in Assam, Meghalaya and Tripura, India for folk medicines have threatened the natural subpopulations especially in Assam. Shifting cultivation in Manipur have reduced the species' occurrence to few pockets in hill ranges. There is also an ongoing small trade in mature plants in Thailand but it is not considered to be major threat.

This species is listed in Appendix II of the CITES Appendices. There are subpopulations found in reserves. An education and awareness programme as well as the long-term monitoring of subpopulations will support the conservation of this species.
