This species used to be found in lowland areas and moderate slopes and elevations. Studies of deforestation concluded that most lowland areas had been severely impacted by 2005 (Prasetyo et al. 2009) but that ongoing deforestation was most likely to impact higher elevation sites and steeper slopes after 2005. This seems to have been the case with Cycas javana. Surveys in 2014 found only single plants in two localities, where previously viable populations existed. Several historically recorded subpopulations are extinct. No viable subpopulations were found and no plants have been found being sold locally in plant markets indicating that they are not accessible to local collectors. It is estimated that fewer than 500 plants remain, which is a generous estimate. It is estimated that the loss of habitat for this species now exceeds 80%.

Much of the primary forest habitat has been cleared or degraded in recent decades, and there is ongoing and extensive destruction of high altitude habitat. The Cycad Aulacaspis Scale is highly prevalent on Java and is known to cause significant die off of Cycas plants wherever it has invaded.

Conservation action is required to address the primary threats of habitat destruction and the impact of invasion by the Aulacaspis scale. This species is listed in Appendix II of the CITES Appendices but international trade is not a major threat. An education and awareness programme as well as the long-term monitoring of subpopulations will support the conservation of this species.
