In the Wandammen Peninsula, the only known record for this species is within a large area of continuous forest. The only areas of forest loss are near the coast, where there are roads and settlements. In the Arfak mountains, the record from 1995 is just to the north of the Arfak mountains protected area, and there is some forest loss in the area, as recorded by Global Forest Watch (2023), particularly to the north of the the collection site for Calyptocalyx multifidus where the valley floor has experienced forest loss driven by settlements and agriculture. The Beccari specimens from the Arfak mountains do not have any specific locality information which makes it impossible to classify any threats, however, there are vast areas of intact forest habitat within the Arfak mountain range.

In the Wandammen Peninsula, the only known locality for this species is within the Wondiwoi Mountains national-level protected area, which covers 795.0 km² (most of the peninsula) and is managed by Balai Besar Konservasi Sumber Daya Alam Papua Barat. As the recorded elevation for Calyptocalyx multifidus here is 900 m asl, there are large areas of habitat available on this forested, mountainous peninsula. The 1995 locality in the Arfak mountains is just to the north of the Pegununan Arfak national-level protected area which covers 683.25 km² and is managed by the same government agency (UNEP-WCMC and IUCN 2023). Although the only record is outside of the protected area, the forest habitat is continuous and it is likely that this species also occurs within the protected area. It is recorded by the BGCI PlantSearch database (2023) as present in three ex situ collections.
