The lack of specific locality information on the sites where the known specimens of this species were collected means that it it not possible to evaluate the specific threats to this species. The Arfak mountains has little recorded forest loss (Global Forest Watch 2023) other than small areas along roads and as a result of subsistence agriculture. There are also no recorded oil palm, logging or mining concessions in the area. There are two oil palm concessions on Waigeo (not yet active), but it is impossible to say whether the palm occurs in these areas.

There are large protected areas which cover the majority of both the Arfak mountains and Waigeo island. The Waigeo Barat Timur protected area has national-level status, covers 1,064.70 km2 and is managed by Balai Besar Konservasi Sumber Daya Alam Papua Barat. The Pegunungan Arfak is also a national-level protected area. It covers 838.31 km2 and is managed by the same government agency (UNEP-WCMC and IUCN 2023). It is not clear if Calyptrocalyx arfakianus occurs in either of these protected areas.
