Calochilus neocaledonicus is made up of small subpopulations. From field observations, total population size is estimated to be fewer than 2,500 mature individuals, with each subpopulation containing fewer than 250 mature individuals.

The main threat to Calochilus neocaledonicus is past and ongoing mining activities in the Goro, Camp des Sapins and Paéoua areas. According to its distribution and its geophyte nature, C. neocaledonicus could also be threatened by bushfires.

Calochilus neocaledonicus is protected by legislation in Province Nord and Province Sud and occurs in some protected areas such as Réserve Naturelle du Mont Do, Réserve Naturelle du Mont Humboldt, Réserve Naturelle du Massif du Kouakoué and Parc Provincial de la Rivière Bleue. Field surveys are required at old sites where the species has not been seen since its initial collection, and populations located on mining sites should be put under protection (e.g. fenced).
