The population of Gastrorchis lutea is currently thought to be decreasing since the species habitat is threatened due to habitat destruction due to mining activities and forest degradation by woodcutting, production of charcoal, timber harvesting for small-scale subsistence and slash-and-burn practices (tavy). The number of mature individuals of G. lutea is not known and cannot be estimated as it is a terrestrial herb growing below trees in the forest.

This species is threatened by shifting cultivation. One occurrence of this species has been collected on the footprint of a mining project undergoing intense human pressure such as forests clearing. It is also known from one collection extirpated from Lakato (one occurrence) made in an unprotected forest subjected to woodcutting, production of charcoal, timber harvesting for small-scale subsistence, and slash-and-burn practices (tavy).

Gastrorchis lutea is recorded in three protected areas, Analamazaotra National Park (two occurrences), Montagne d’Ambre National Park (one occurrence), and Ranomafana National Park (one occurrence). It is listed in Appendix II of the CITES. It has been brought to cultivation at the Ambatovy shade houses. It is recorded in two ex situ collections (BGCI 2021). Ex situ conservation is recommended (micro-propagation, seed banking). The species should be included in the Malagasy protected species list. Further awareness building is recommended for local communities and national authorities.
