The population of Bulbophyllum analamazoatrae is currently thought to be decreasing since the species' habitat is threatened. Indeed, the species is known from the footprint of a mining project undergoing intense human pressure such as forests clearing as well as several unprotected forests subjected to selective logging, timber harvesting for small-scale subsistence and tavy (slash-and-burn farming). The total number of individuals of B. analamazoatrae is not known and cannot be estimated since the species is epiphyte. However, 221 mature individuals were found in the Ambatovy conservation zone.

This species experiences continuing decline because of illicit collection and habitat destruction due to forest exploitation, annual fire, mining and shifting cultivation. A subpopulation of this species has been recorded on the footprint of the Ambatovy mining project undergoing intense human pressure such as forests clearing. This former subpopulation must be considered as extirpated. Four other subpopulations are known from several unprotected forests subjected to selective logging, timber harvesting for small-scale subsistence and tavy (slash-and-burn farming).

Bulbophyllum analamazoatrae has been collected in several protected areas such as Makira National Park, Mantadia National Park (protected zone), Marojejy Strict Nature Reserve (protected zone), the Réserve Spéciale d’Analamazoatra (the protected zone as well as the peripheral zone), in the Torotorofotsy Ramsar site, in the Ankeniheny-Zahamena Corridor and in the Ambositra-Vondrozo Corridor.
