The threats to the species cannot be determined because the precise locality of its only known record is unknown. The species has only been documented from a broad area referred to as "Forêt d'Analamazaotra" which would have included the existing Analamazaotra protected area as well as the surrounding, now heavily degraded areas. The Analamazaotra protected area and surrounding areas are relatively well explored, and the lack of any additional collections of the species suggests that it might be extinct. If Aponogeton cordatus were to be rediscovered, it would likely attract the attention of specialist collectors of aquarium plants, and the collection of living plants of this rare species would represent a significant threat.
