The population of Angraecum polyphemus is currently thought to be decreasing since the species habitat is threatened by forest clearing due to mining activities, forest degradation by selective logging, and timber harvesting for small-scale subsistence. The number of individuals of A. polyphemus is not known and cannot be estimated since the species is an epiphyte growin on the trunk or branches of trees in humid and subhumid forests.

This species experiences continuing decline in EOO, AOO, habitat quality, number of locations, and number of mature individuals because of habitat destruction due to shifting cultivation and mining. Two occurrences of Angraecum polyphemus are located outside the protected area and are threatened by selective logging, timber harvesting for small-scale subsistence, and slash-and-burn practices (tavy). In addition two occurrences have been made in the footprint of a mining project undergoing intense human pressure such as forest clearing. These former occurrences must be considered as extirpated.

Angraecum polyphemus has been recorded from two protected areas, Montagne d’Ambre National Park and CAZ - Vohibe Forest (Corridor Ankeniheny Zahamena). Four collections of this species have also been made in the conservation zone surrounding the footprint of a mining project. This conservation zone should be subjected to protection in the near future. This species is listed in Appendix II of the CITES. Ex situ conservation is recommended, such as micro-propagation, seed banking, and living collections). The species should be included in the Malagasy protected species list. Further awareness building is recommended for local communities and national authorities.
