Angraecum clavigerum is known from fourteen occurrences in twelve "locations" (sensu IUCN). The population of A. clavigerum is currently thought to be decreasing since 10 specimens and one observation might be extirpated within the next 30 years (three generations). The number of individuals of A. clavigerum is not known and cannot be estimated since the species is an epiphyte.

This species experiences continuing decline in EOO, AOO, habitat quality, number of locations, subpopulations and mature individuals because its habitat is threatened of destruction due to logging, agricultural practices and charcoal productions. A. clavigerum may also be threatened by illegal collection because of its showy flowers.

Six collections and two observations (seven occurrences) have been recorded in six protected areas, the Montagne d’Ambre National Park (two occurrences), the Manjakatompo Ankaratra natural resources reserve (one observation), the Tsaratanana Nature Reserve, the Marojejy-Anjanaharibe sud-Tasaratanana Forest Corridor (COMATSA), the Ankeniheny-Zahamena Corridor and the Ambohitantely Special Reserve (one observation). It is also reported in one botanic garden in Madagascar and abroad (BGCI Plant Search, 2019). As all orchids, Angraecum clavigerum belongs to CITES Appendices I or II. Individuals from this species have been brought to cultivation in the Ambatovy & Antananarivo shade houses. A project the Millennium Seed Bank in partnership with Silo National des Graines Forestieres for ex situ conservation will contribute to the species long-term conservation.
