The present threats to the species are unknown, although they may be minor given the remoteness of the only known locality. Satellite imagery available on Google Earth (2021) indicates that some considerable areas of forest, both open and closed areas, are still extant. Local people are likely to use the forests as hunting grounds and to forage for food, medicines and fuel. Logging of the forest in the future, either by the growing local population or from a logging company, is a potential future threat to the habitat of this species.

No specific conservation measures or management plan are in place for this species other than that it is listed in Appendix II of the CITES convention. The only known locality of Mount Naita is not formally protected but falls within the Omo Controlled Hunting Area (UNEP-WCMC and IUCN 2020). Aloe clarkei is cultivated by Len Newton in his private collection.
