There are no quantitative population data available for this species, however, Aloe amudatensis is sparsely distributed and is thought to be declining in parts of its range (Cole and Forrest 2017). In herbaria, this species is known from nine specimens, collected between 1945 and 1977.

Mining activities, tree cutting for wood and charcoal and soil erosion especially during the rainy season have been pointed out as the main causes of habitat loss and degradation in Karamoja (UNDP 2014). The main threat to this species is the reduction and degradation of its natural habitat, primarily due to the expansion of agriculture as the human population increases (Cole and Forrest 2017). The government of Uganda, with development partners such as USAID, began programmes to settle the otherwise traditionally nomadic Karimojong by introducing cultivation in the region. Consequently more land has been converted to agriculture, reducing area of suitable habitat. The booming human population has put increasing pressure on Uganda's forest resources, both for industrial and commercial use, and is a detriment to the biodiversity in the region (Josephat 2017). Karamoja has the highest total fertility rate with an average of eight children per woman of reproductive age (UPFPA 2018). The expansion of industrial level agriculture is ongoing and ever increasing, even in areas marked for protection (Ministry of Water and Environment 2016) such as Mt Moroto Forest Reserve (Adonia 2015). Urbanisation, road building, grazing of animals, rock quarrying and fire clearance also all pose direct threats to the species (Cole and Forrest 2017). On Mt Moroto, there is stone quarrying for marble, considerably reducing habitat quality. There is on-going construction of a tarmac road to the proposed cement /marble factory at Kosiroi at the foot of Mt. Moroto. Loss of tree cover through deforestation is another threat as it results in increased erosion and environmental changes which could affect the species indirectly. Indiscriminate tree cutting  for charcoal, firewood and construction material is being carried out along the entire stretch from Moroto to Nakapiripirit. In Pokot district, Uganda (where this species is found at three localities) there was a 26% decrease of forest cover since 2000 (Global Forest Watch 2019). At the locality in West Pokot, Kenya, loss of tree cover still threatens this species, however, it was much lower, at a 9.6% decrease in forest cover since 2000 (Global Forest Watch 2019). The majority of this species' range is in Uganda where there is extreme loss of tree cover and therefore impacts the species' habitat. Cole and Forrest stated this species was not immediately threatened, however, they state that there is a continuing decline in populations due to the previously mentioned threats (Cole and Forrest 2017).

To date, this species has been found within only one Protected Area, that of the Mt Moroto Central Forest Reserve. Although designated as a protected area, the forest is known to be under threat primarily from commercial agriculture. This forest reserve endures a lack of funding, little manpower and a limited management plan. It has experienced recent commercialisation of forest resources and reduction of forest cover (Adonia 2015). Fifteen ex situ collections of this species are known (BGCI 2019). This species is listed in CITES Appendix II.
