The observed populations within the type locality (Mount Santo Tomas, Benguet) are severely fragmented with two populations observed. The populations in the other provinces (e.g. Ifugao), however, are quite abundant but only within a specific elevation range (1,500 to 2,000).

Most of the mountains within the Cordillera Administrative Region (CAR), where Alpinia paradoxa is distributed, are now converted to agricultural lands (vegetable plantations) and residential places.

The species was discovered in Mount Santo Tomas Forest Reserve, a protected area in the province of Benguet. In 2014, the Supreme Court of the Philippines ordered to close this protected area due to illegal activities such as logging, man-made erosion due to a road opening on the mountain side; deforestation due to expansion of vegetable gardens and residential areas; and illegal small scale mining activities (Aning 2014). The DENR Region CAR, however, should be much complimented for their efforts and urgent actions regarding the issues. Furthermore, Alpinia paradoxa was listed under the Vulnerable category in the updated list of threatened Philippine plants made by DENR (2017).
