The current population size and stability of this taxon is not known at present. Ames and Correll (1952) describe this species as being rare in Guatemala and Honduras. Acianthera hondurensis was collected on expeditions to Belize in 1996 and 1998. Subsequent expeditions from 1999-2004 failed to collect the species even though suitable lowland habitat was encountered (B. Sayers pers. comm. January 2014).

According to Rodolfo Solano, at AMO Herbario, Mexico City (pers. comm.) a population from Tabasco is not in a protected area and its habitat is seriously perturbed with much cattle farming in the area; although it possibly survives in small fragments of tropical rainforest. Given the low altitudes at which this species occurs it is likely to be affected by anthropogenic activities such as agriculture (e.g., sugar cane, palm oil and cattle) and urban development throughout its range. Threats may even occur within protected areas, for example, the Montes Azules biosphere reserve parks watch website suggests numerous threats still exist, such as: land invasions, deforestation, forest fires, contamination, and tourism (Parks Watch 2007).

Some localities in Chiapas are within the Montes Azules biosphere reserve, which is protected by the Mexican government and there remains abundant and adequate habitat for the species. Specimens have been collected from within areas that are now protected in Belize. It is found in Laguna Lachuá National Park and Biotopo Protegido Chocón Machacas in Guatemala. It is recommended that seeds are collected and stored as part of ex situ conservation measures. A study verifying that A. hondurensis and Acianthera verecunda are different species is needed.
