The population size of Encephalartos manikensis is estimated to be less than 10,000 mature individuals. Some subpopulations are still quite large, especially in Mozambique. However, other subpopulations have declined substantially.

Encephalartos manikensis is primarily threatened by the poaching of wild plants for ornamental purposes. There is a lack of recent information on the population status of this species and field assessments should be undertaken to assess changes within the last decade.

This species is listed in Appendix I of the CITES Appendices. Subpopulations of Encephalartos manikensis occur in the Nyanga National Park in Zimbabwe. More comprehensive surveys are required to determine the taxonomic status of different subpopulations. Some subpopulations with distinct characters are being extirpated. Long-term monitoring of subpopulations will support the conservation of this species.
